Edited (went back and forth a few times, ended up with my original post basically):

I think the ghost car simply paints the default model plain white (doesn't use an actual texture), and then makes it semi-transparent.
It's possible to get a similar result for an actual skin, I think, because some (custom) car skins have see-through windows.
I'm just not sure how to make a texture semi-transparent...
The alpha map is sometimes used for this, but TM car skins use it for specularity (shininess).
In the custom (Halo) Warthog model I just checked I didn't see any additional textures either, so... no clue.

See this tutorial for some more info.
Somebody else must know how to add semi-transparent stuff.

The alpha channel is used for specularity (shininess).
(I went back and forth believing spec/transparency myself, because I raced through that tutorial too quickly at first.)

There are a number of custom cars with semi-transparent windows.
I suspect the modeller (not the skinner) sets certain polygons to be semi-transparent.
The skinner cannot skin these polygons, or change anything about them, since they don't seem to even appear on the texture(s).
Maybe a modeller can shed some light on this...

I just found this TMN 3D Model Import Guide.
It's apparently outdated, but I think the relevant part still applies.
It's also in French, but there's images in case you can't follow. :)

See chapter 3.1; basically it states there is a single texture "gBase" whose alpha layer sets transparency.
The alpha layers for all the other textures set specularity.
In other words, it's nothing you can do to the texture or the model/polygons; you need to edit the UV map for the car.
